I have a question on the output XCMS file generated - What exactly does a feature with same name suffixed by _1 or _2 mean? e.g. M77T16_1 and M77T16_2.

I got the answer to my question. The features represents isobaric compounds and in order to differentiate between them _1 or_2 is suffixed at the end.
