When I used this version of Proteowizard-MSConvertProteoWizard release: 3.0.6965 (2014-12-3)ProteoWizard MSData: 3.0.6948 (2014-11-26)ProteoWizard Analysis: 3.0.6909 (2014-11-19)Build date: Dec 8 2014 13:44:49there was something in the mzML that was not acceptable by Xcmsonline. I reexported as mzXML and it seems to have worked (at least it got past the File Check phase). Quote Selected
