Hans,

only rawEIC() extracts the EIC using the raw data directly, all other EIC methods make use of the so called profile matrix, a binned version of the raw data. Depending on how you set m/z step size for this matrix (profstep parameter), the results can be slightly different.

Whenever it can be derived from the data (i.e. the isotopic peaks) then the charge state of a feature is shown in the column "isotopes".

1. It looks like R is restoring a previoulsy saved workspace. Look for a file called ".RData" in your home folder and delete it.

2. you might want to update or reinstall using biocLite() both your mzR and Rcpp package.
