Recently I am using an open source software MZmine (http://mzmine.sourceforge.net/) for processing LC-MS/MS data. It can help me calculate the element formula, but I found it does not allow selection of individual isotopes. I want to make a improvement with this, but I am totally new for programming, so is anybody familiar with the programming based on Java (this software is based on Java and the code is open access)? Did you try an open source software called "MZmine"? As far as I know, this software more or less can do the same thing as SIEVE. Hope this would help.
