Obtain Mapping Between "Individual Files" and "Alignment Files"

Hi,

From what I can tell:

MS-Dial creates alignment files, where, based on a parameterized algorithm, peaks that would show up in the individual sample files are "matched together" and presented across all samples.

Therefore, I would expect that there would be a 1:n relationship between any row in an alignment file and the corresponding rows in each of the individual files?

Is it possible (easy or hard) to obtain this mapping in a programmatic way?
