Specifying Reference File via Filepath console app

Hi all,

Does anyone know how to specify an alignment reference file in the parameter file when using the console app?

I see this thread http://www.metabolomics-forum.com/index.php?topic=1744.msg5335#msg5335, but it does not seem a solution is given.

Any help would be greatly appreciated,
