Can proteomics processing tools be used for metabolomic data

Hi,
I work on processing of plant metabolomics data obtained from GC-MS. I have come across a bioconductor package ‘PROcess’ which does all the important steps in data pre processing -  baseline correction, smoothing, normalization, peak detection and alignment, But, the package’s description says that the package is used for processing of protein mass spectrometry data. I would like to know if I can use this kind of package to process metabolomics data.
Also, are there any R packages which perform peak alignment of MS data?
